My Mods folder currently contains over 19,000 files (69GB). My game takes about 3 minutes to go from double-click to main menu. Menu to gameplay is another 30 seconds (if nothing else is running) to 90 seconds if I have other things running. I'd say stick to 10-15 sub-folders at most. Maybe instead of having subfolders, look into merging your custom content instead. Creating merged files out of my custom content works better for me. I tried more than 20 folders and it made my computer lag pretty bad.
